Function

Count and extract unique words in molecular sequence(s)

Description

wordcount counts and extracts all possible unique sequence words of a specified size in one or more DNA sequences. It writes an output file giving all possible words for that word size with a count of each word in the input sequences. Optionally, only words occuring a specified minimum number of times are reported.

Usage

Here is a sample session with wordcount

Input file format

wordcount reads one or more nucleotide or protein sequnces.

The input is a standard EMBOSS sequence query (also known as a 'USA').

Major sequence database sources defined as standard in EMBOSS
installations include srs:embl, srs:uniprot and ensembl

Data can also be read from sequence output in any supported format
written by an EMBOSS or third-party application.

The input format can be specified by using the
command-line qualifier -sformat xxx, where 'xxx' is replaced
by the name of the required format. The available format names are:
gff (gff3), gff2, embl (em), genbank (gb, refseq), ddbj, refseqp, pir
(nbrf), swissprot (swiss, sw), dasgff and debug.

The file simply consists of two columns, separated by spaces or TAB characters.

The first column consists of all the possible words of size
wordsize. The second column consists of the count of those words
in the input sequence.
