  -in &lt;files&gt;*                                      Input files (valid formats: 'mzML')
  -lib &lt;file&gt;*                                      Searchable spectral library (MSP format) (valid formats: 
                                                    'msp')
  -out &lt;files&gt;*                                     Output files. Have to be as many as input files (valid 
                                                    formats: 'idXML')
  -precursor_mass_tolerance &lt;tolerance&gt;             Precursor mass tolerance, (Th) (default: '3')
  -compare_function &lt;string&gt;                        Function for similarity comparisson (default: 'ZhangSimil

Filtering options. Most are especially useful when the query spectra are raw.:
  -filter:remove_peaks_below_threshold &lt;threshold&gt;  All peaks of a query spectrum with intensities below &lt;thr
                                                    eshold&gt; will be zeroed. (default: '2.01')
  -filter:min_peaks &lt;number&gt;                        Required mininum number of peaks for a query spectrum 
                                                    (default: '5')
  -filter:max_peaks &lt;number&gt;                        Use only the top &lt;number&gt; of peaks. (default: '150')
  -filter:cut_peaks_below &lt;number&gt;                  Remove all peaks which are lower than 1/&lt;number&gt; of the 
                                                    highest peaks. Default equals all peaks which are lower
                                                    than 0.001 of the maximum intensity peak (default: '1000'
